That's a fair question, OP. Truthfully, any given pokemon will be someones waifu, but the more likely ones have some things going for them.
If a pokemon is noticeably feminine then you can guarantee it'll become popular as a waifu. The closer to "just a human with a different paint job" the more likely that'll be. These pokemon are juuust different enough from people to appeal to the exotic side and juuust human shaped enough to be generally eye-pleasing and unable to weird people out.
Even if it isn't, it'll be somebodies favorite pokemon. People will make porn of something, probably softcore and/or anthro at first, and then it'll become more appealing. Then porn of it as it truly is will surface and it just picks up. Cropped porn and doujinshis have turned many an anon.
And then you've got the pokemon that isn't noticably waifu material, but people make porn of it anyway just because. Some people dig it and bring it up a few times and then they just see it as a waifu.
Hell, just look at Garbador.
So, yeah, it is kinda random barring the first two categories.
