It's as explicit as it can be. There's everything a good love story needs in this game. They don't just outright kiss, but they do everything that comes before that. Which makes sense. I doubt GF wants to show underage kids making out in their game.
Everything about Lillie's action implies she like the MC. The only reason for not confessing is because she is unsure is the MC likes her back. That is the in-game explanation, at least. The real reason is because GF was unsure how people would take Lillie. If they did not like her, that confession would only piss them off. That's why they took a safer route, and made Lillie want to earn the MCs respect by becoming a trainer first.
