The idea would basically be a points-based system. Here's a simple example: A positively natured speed stat would weighted at the cost of two other negative stats. So if you wanted a Jynx with a speedy nature, it would cost a negative nature in two other stats (say attack and defense). But if you take a negatively natured speed, that could give you two positive natures in other stats (say special attack and special defense).
Now you can upscale the complexity of this pretty easily, but that's the basic thought.
