I think it has to do with the art style of the game and the design of the monsters. Part of the way our minds perceive depth has to do with relativity.There 99.9% of the time isn't any visible texture across the pokemanz bodies, or any gradient from the lighting because of cell-shading. Most their body is all just one or two values (the side where light hits them and the side where it's not). That's why you can only notice 3D in very rare instances and most of it looks like it's 'on one plane'.
