You cannot balance and "fix" 6vs6 single battles. The format has been slowly degenerating since gen 5.
There's a reason 3vs3 single battles are the official format. Not only are the battles faster, but they are more fair, and "crappy" Pokemon do better there than they would in 6vs6.
