Even without accounting for Frontier leaders, there's plenty of Legendaries that we can say without a doubt have multiple individuals.

Adding the Frontier Brains and Chatelaines, we can add Entei, Suicune, Raikou, all of the Regis, Cresselia, Tornadus, Thundurus, Landorus, Cobalion, Virizion, and Terakion to the list.
There's separate tiers of rarity involved here. There are legendaries that are so rare, like Kyurem (and Zekrom and Reshiram), that their appearance shapes the history of whatever region they step in. And then there are legendaries that are so rare that no one can prove they actually exist, like Mewtwo and Arceus's kids. As a fun aside, the Ultra Beasts actually fall into the former category and Paradoxes fall into the latter category despite not being considered legendaries themselves.
