My theory is that the Pokémon world, while similar, is completely separate from ours, with the main difference being the presence of some weird energy that turns any animal or plant that becomes too complex into magical fire-spewing monsters.
Like we know their world has plants, microbes and even small animals like plankton, but anything bigger/more complex than that is replaced by Pokémon (except humans of course). So I think this "everything eventually turns into a pokémon" is just a natural evolutionary law of their world.
