Why can't the Froslass be caught, if not because she technically already "belongs" to someone? Why would the journal disappear from your bag a while later (after they recover) and an NPC states that it's probably back where it belongs?
Note that Froslass has been Poké-Yuki since DPP, so it's not exactly new information. They just went all out with PLA and Pokémon impregnation is canon.
Not that it should surprise anyone, considering not only the story which inspired it, but Japanese folklore in general, where themes of humans having kids with spirits, kitsunes etc is rather common.
If that doesn't convince you, then you're just coping at this point. It's clear as day and will never get any more explicit than that (since it's a franchise for all ages).
Also, did you miss Masuda saying N might have come from Pokémon?
