Lake of Rage and Dragon's Den always felt unique to me.
The Den is a bit infamous for its ear piercing music

There Whirl Islands also have a cool atmosphere. You're completely alone in there as you walk down the maze. It feels really dangerous.
And there's the Illex Forest being always dark.
