Imagination theory covers the base by explaining that the "paradise" described by the professor follows the exact tropes it's ripping (See: KagePro) and is more of a pocket dimension where time and aging doesn't exist.
The Paradox Pokemon are still fabricated based on the vague idea the professor got of them from Occulture, this includes the new trio of them we're getting in the DLC and wraps up the reason why the Paradoxes we see and the ones from Heath's record aren't exactly the same.
tl;dr, you don't get to handwave the other version when it's convenient for you. If you actually follow the game they both make perfect sense.
