I mean, 75% of the game is just a tutorial with a pretty childish story to back it up (despite being fucking hard seriously Chunsoft what audience are you targeting anyways?). Then you get the plot twists and they are pretty damn good, but the pacing is, well, kinda shit.
Don't get me wrong though, Super did have a really neat story after chapter 16 and everything until the credits is just sublime, but Sky's story had more suspense, more foreshadowing and a better pacing overall.
I /did/ prefer Sky's ending because the pacing leading to it was much, much better, but Super still has its own merit for surprising us until the very end. They are both great games and I'm glad we got something that wasn't Gates.
