I suggest a Dragon Warrior Monsters 2 system where there are randomly generated, simple towns with between 1-3 "quests" related to catching a certain Pokemon for a guy, getting an item in dungeon, beating the boss Pokemon of a dungeon, etc. In each generated world, there could be a key or simply a portal to the next world. Also, Teleport could be used to go back and forth between worlds.
Lastly, and this kinda breaks the Pokemon mold, I think it would be cool if you could craft permanent stat buffs, like seeds, using very difficult to acquire materials. Like 10 rare candies + some sort of treasure item/orb thingy that comes from dungeons. Really, I wish all Pokemon games had this so you could use any Pokemon viably, with 999 stats if you grind long enough.
