I've always felt that if a Pokemon was abused and treated poorly it will not stay with the person. A pokemon may have instincts that tell them one thing, but if they themselves don't feel its right to act on those instincts they won't act on them. Its like how Lopunny as a species generally don't like violence and are more pacifistic than most, but some will absolutely love fighting and would get a kick (hehehehe) out of of doing it. Same with a Gardevoir, they instinctually will want to protect their trainer, but if their trainer is evil, cruel, and protecting them would bring negative emotions or energy to the world, they wouldn't.
