The other examples all contradict each other as well, so complaining about one differing idea on how they function is pretty pointless. Different mangas show different things. We've seen two or three interpretations in the anime. We've had it explained in-game different ways.
Every director of the projects all have different ideas of what it's like inside the ball because Game Freak never came up with a concrete decision for it; Even the other projects haven't ever come up with just one answer and stuck with it.
However, regardless of what it's like in the Poké Ball, the point still stands that, unless it's a modified ball, it's not a brain-washing device, in any regard, just a device that a Pokemon inhabits. It has free will to do as it pleases, shown in the Anime, Manga, and Games.
