The present was originally the way it was because Arceus was betrayed by Damos (under Marcus' control), but the attempt to kill it wasn't successful and it fled to recover. Due to the cast's interference, Marcus came up with a better, more effective plan that started killing it.
This causes a time paradox; with Arceus dying, the world's progression is altered, meaning the world as Ash knew it never occurred.This is reflected in the gradual erasure of the present day cast, as countless people were never born due to the world's history changing.
