For Lillie, it might have been because the game developers tried to develop a genuine connection between her and the player. She could have easily been made a love interest for them, which is unusual in the Pokemon game universe.
I also liked the characterizations they gave her in the anime, sort of the shy, introverted girl with a massive phobia that she worked to overcome, with help from all the people who actually cared about her. She kinda became a favorite of mine during her run.
