In Pixelmon rare Pokemon are still incredibly rare, Pokemon only spawn in the biomes you'd expect them to, and wild Pokemon will regularly initiate battles just like in the main games, they just exist in the overworld
>but boring empty open world games existThose are design problems, not problems inherent to open world games. I don't think anyone wants Pokemon to follow the Ubisoft open world formula. Plus, Pokemon already has the collectibles built into the game, the Pokemon themselves. They wouldn't have to add 37 red orbs and 238 golden arrows scattered around the map for you to find because they'd already have Relicanth and legendaries that would be rare, and 800 Pokemon that people would want to find and catch

When an encounter is initiated the camera is changed to the third person view and a window pops up for you to input your commands. Or just look at how Dragon Quest XI or Persona 5 do it. They manage just fine.
