If you'd have actually played the games then you would know that Team Rocket's goals in Johto are:

>Use the radio signals to contact Giovanni and let him know they are back in actionThe fact that they fail with both tasks is not a "flaw" or "mistake" on the writer's part. It is a testament to the disorder of Team Rocket, and shows us how much of a mess they are without a proper leader. It shows that Giovanni was the only one with more than 1 brain cell's worth of brainpower in Team Rocket, and the moment he left after the events of RBY, the whole operation was doomed to fail. The lesson learnt from Johto, was that without a proper leader, a team is completely disfunctional. It shows us the desperation and effort a team without a leader will go to, and how badly they can fall.
