I disagree with the entire "remake" excuse mainly because if that was the case then they would have kept Mega-Evolutions along with Character Customization, Kalos Exclusive. Rather than just say, "oh customization is exclusive to Kalos" but not say a word about them bringing Mega's over.
Regardless, there are probably two reasons why character customization didn't make it into ORAS:
1.) Memory Limitations of some sort
2.) GF realized that the effort put into Character Customization would prevent them from releasing the game during their desired time-frame and decided to cease allocating resources to the idea
These are both pretty stupid reasons though. I can only really compare this step-back to way back when they gave pokemon idle animations in a Gen and then they cut them the following Gen, (I forget which ones did this.)
