Things like Volcanion's dex entry, "the Battle Frontier project has started", and Zygarde's unused moves and relevance to the XY anime shows they had already planned out some general gameplay ideas but couldn't get the references they needed for the new areas as the y feared for their lives. Of course this explains why it was such a rushed generation, they wanted to get things done before someone blew them up. It was a stroke of luck that the next region, Hawaii/Alola was so peaceful because the pattern for each next region is popularity with Japan. There are no terrorism threats to Hawaii, so they could finally implement their ideas, but they had to figure out how to piece them together, and that's why Zygarde is part of Alolan lore now.
