I know there was a spinoff cafe game that also involved working Pokemon, but I don't think it delved into these issues either.
In any case, I doubt the Pokemon themselves would get paid any money because they have no use for it (just like how nobody pays their guard dog in cash). But they might receive other stuff as payment, like food, vitamins to get stronger, or potions that their trainer can use for them in battle. And seeing as they're trained, I bet the trainer would be the one negotiating and organizing the job and payment, like a parent helping their child with their first job. I doubt the average Pokemon would really understand (or care about) jobs, wages, economy, corporations, capitalism, etc., so it's best to let the trainer handle that.
