Using Pinsir as an opponent (as both Charizard and Blaziken take 1/4 bug damage), Mega Blaziken enjoys 36.474 DPS over Mega Charizard Y's 34.848 DPS, although it doesn't survive for as long.
Mega Charizard Y may perform better, as it can resist Pinsir's fighting type moves, which Mega Blaziken may not.
Assuming both survive for 60 seconds, Mega Blaziken could deal around 2188.44 damage, and Mega Charizard could deal around 2090.88. It's a small optimisation admittedly, given that you can only have a single mega evolution active.
For a group raid, the Mega Charizard Y may actually prove the better choice, by providing a damage buff for a longer duration than Mega Blaziken.
