Proposed new gym system:
Defeating an enemy gym and placing your pokemon in it guarantees you the top spot in the gym. The gym leader always remains the same until the entire gym is defeated. This gives an incentive to be the one defeating gyms and claming the first spot rather than only tagging into other friendly gyms.
The order pokemon are in the gym is based on the order they are put in the gyms, with a first in, first out type system. So whenever you put a pokemon in a gym, you get the second highest spot (after the leader). This is to ensure a constant rotation of players in gyms rather than the top ones always being the same while the lower ones rotate around as they get knocked out.
Other possibilities: ordering by prestige
Obviously not viable and whoever thought of it should have been fired long ago: ordering by CP when each pokemon has different max CP. You might as well have a flat out pokemon segregation ranks like that "dragonites at the top, poliwraths at the bottom"
Please present flaws or adjustments to the system and I'll give counterarguments if necessary
