People usually pin all the blame on the eyes, but it's just how her facial structure is drawn that misaligned everything (probably due to how small her drawn face was) so it just turned everyone off from her. Compare her key artwork from the games to her official appearance in the anime and she looks a dozen times better.
It also doesn't help considering that there's not a lot of artwork references to help drawing her deceptively complex design.
