Here's three examples.
My Wigglytuff's overnight skill-ready rate will actually decrease when it unlocks BFS at level 75, but increase again once it hits 100. Wigglytuff isn't particularly fast, so the impact isn't felt during the day.
My Bewear will gather fewer ingredients overnight once it gets BFS at 50, but I have an immediate upgrade path to Inventory Up M or L available. It'll help ensure more corn is collected by morning.
My Entei here already had Inventory Up L when I got it. The benefit of that is it greatly increases the chance of it having a double skill-proc ready by morning. I ran analysis with and without that Inventory Up subskill and it was a significant difference.
Given the rarity and limited availability of subskill seeds, I'd agree though that upgrading Helping Speed S, Ingredient Finder S, Skill Trigger S, or Skill Level Up S are absolutely better uses of one.
Depending on the helper's speciality, of course. Helping Speed S into M is the one thing that's universally beneficial.
