You are making as much up to go along with your headcanon as I am to go along with mine or anyone else is for theirs; I'd go as far as to say you're making up more than anyone else. Pokemon are never specifically outed as being strictly elemental avatars or strictly animals; they share properties of both, with individual species having more or less of those properties. The Pokemon breeding issue is deliberately left ambiguous, and no definitive proof is given that they breed using conventional means or space magic or whatever else.
Also, I still maintain that in the majority of cases, Pokemon resemble animals more than they do anything else.tl;dr Your headcanon (and it is headcanon) is no more or less fact than anyone else's
