My personal theory is that at some point in pre-history ancient humans were way more advanced than they are now, and many of the ancient artifacts we find in the world were created by them. Regigigas is a prime example, he is a human-like golem that creates other golems, and they're all responsible for forming the continents and so on.
I think there was some decline in humanity and the ancient humans in the lore are actually the post-decline advanced humans who lost the knowledge of their ancestors. So instead of controlling Pokemon with these ancient artifacts they began worshipping them. "Temples" that were once places built to contain Pokemon became places of worship.
In the present time, we've gone full circle, and a new group of more advanced humans have begun studying Pokemon objectively again with Pokedex and using ancient artifacts and technology to tame Pokemon once more, most of the time though this involves villains trying to take control of Pokemon to conquer while everyone else seeks to maintain an equilibrium in the world.
