He lets his pokémon Mega Evolve because he knows Mawile can take the physical strain it puts on her body, and in return, she is willing to bear the pain, because she has faith in his judgement. If it's what it takes to win them a fight, they're willing to hurt for each others sake, and it's that trust that allows them to yield its brutal yet raw, destructive power.
Outside of battle, he certainly has a soft spot for her.
