Instead of getting to see her grow as a Pokemon trainer, she;s just slapped into the Battle Tree as a partner with a couple of shitty Pokemon out of nowhere.
You know what they could have done that would have actually been interesting? Made Lillie the protagonist of LGPE. After all, she left for Kanto at the end of SM. They could have experimented with having a protagonist that isn't a silent self-insert for once. LGPE could have been a sequel to HG/SS in a way, set ten years after the events of those games. They even had some set up for it with Red and Blue in the Battle Tree.
But no, that would have taken effort and imagination beyond just 'What will make us the most money?'
