Phanpy's location is actually the same with it only being game specific to HeartGold instead of SoulSilver when it was originally Silver. Excluding Teddiursa, you still meet these Pokémon late in the original games in areas literally next to each other.

How do they not fit thematically? Cinawood City lives at the very edge of cliffs and can easily be interpreted as tall. You pass through a cave that is connected to these cliffs that is literally called "Cliff Edge Gate" of course route 47 will be at the top of cliffs surrounded by the very ocean that surrounds Cinawood and even on the GSC Johto map the area where the city resides is shown as green despite these cliffs which means it makes perfect sense for Route 48 to have more plains of land and trees within it. The sea is one of the common themes of Johto along with the rural Japanese culture I don't see how this doesn't perfectly fit with Johto.
