I think they're more like natural pokeballs. In the anime (yes, I know, separate canon, but there is some crossover) the pokemon doesn't breaks its way out through the shell when they "hatch," the egg begins to glow white and then forms into the pokemon, sort of like evolution. It's like a transformation of energy, sorta like the pokeballs meterializing pokemon. This might explain while pokemon become loyal when caught in pokeballs, as the inside of a pokeball reminds them of the inside of an egg.
