I'd accept if they were just having sex and eggs just come out really quickly, I don't think that's too much of a thing to show to kids or at least hint at. If thats too much, make a Legendary Pokemon Fertility God/Goddess/Entity thing that just materializes eggs for pokemon couples when "The Time is Right".
