How about putting a "Breeding Facility" in the games, separated from the daycare?

>After providing the parents you fill out a form that specifies what you are looking for. Nature, gender, ability, shiny, IVs, etc. You can be as vague or as specific as you want.

>You pay according to how many eggs were hatched before the one you asked for. Prices are reasonable.
>The "leftovers" are legally yours, you can take the ones you want with you, or you can give them to the facility.
>You have 3 "slots" for couples to breed in the facility. You are free to do what you want while they breed, you get a call when the pokemon you asked for has hatched.
