The prequils theory is based on evidence and logic. Oak being the inventor of the pokedex, Fossil regeneration apparently being invented in XY and flares being primitive versions of rockets.
The case is hardly water tight as it is just a theory but short of oak waking up and the last 5 generations of pokemon turning out to have been a dream he was having there is no other way to reconcile fossil regeneration being invented in XY and Trevor being the inventor of the pokedex with the previous 5 gens other than XY being prequels.
