I never understood why somehow your Pokemon knew you were hot shit when you overleveled for the first gym, they were level 20+, and still listened to you. Instead of having their only use be for traded Pokemon, have it be tied to your party too. Seems fairly non-intrusive, "You can overlevel, but you risk your team members not listening to you mid battle and costing you the fight." And I guess change the level caps of the badges to more closely progress with the story. No one has level 70+ by the end of the gym leaders, why not make it so that the Elite 4 give you obedience from levels 60-100?
