I think there's a very good chance that Regigigas was not even thought of during Ruby and Sapphire's development in 2000-02. They had done two Legendary trio's before which had set the pattern that continued to exist up until Gen 6.

My question is why would two features, that exist only because of Kalos legendary and mythical Pokemon, be spread out into the next two games that did not feature Kalos?

and here's the big one

I'd like to think that due to all of these and more I'm probably forgetting, it's very likely there was an original plan to have a Pokemon Z version, with most of the features one would expect from a Pokemon game following Gens 4 and 5.

TL;DR there is a lot of evidence that shows inconsistencies with previous Pokemon games which points towards a Pokemon Z version being planned and subsequently scrapped

It surely was supposed to happen. Why do you think Hoopa is in ORAS Hoenn allowing you access to all the legendaries? Why the fuck are Zygarde Cells in Alola? There's no legitimate reason that makes remote sense other than "we couldn't put it in Pokemon Z". My honest thoughts are that in a timeline Pokemon Z is released, Gen 7 would have been released on the Switch, and THOSE games would've gotten the criticism that SwSh did for being garbage, thus making alternate universe SwSh more acceptable as games than we know them to be. Pokemon Z is the missing link, and we live in the wrong timeline.

Pokemon Z would have:

Personally, I feel that this is the inevitable consequences of Pokemon Z's absence catching up to us. There were 2 years of silence in-between ORAS and SM, breaking their pattern of 1-year development cycles. Had a Pokemon Z sister game for Gen 6 been made, not only would it have the post-game Hoopa portal legendaries in it, making room for the Battle Tower in ORAS, but it would make actual sense with it being in the Gen 6 region, but we wouldn't have had the Zygarde Cells take up a feature slot of Sun and Moon. It would have left more time for unique features and content to be put in Sun and Moon, and Gen 7 probably would have launched on the Switch as intended. People would have pointed out how horrid GF's coding work is, and they might have actually listened, so there would be room for all the Pokemon in Sword and Shield. We would be happy. Like the timeline where all this did happen.

don't pretend like you don't know that it's because Pokemon Z was scrapped. If we didn't have that backlog of content for the next two games, GameFreak would still be on their toes. Sun and Moon would have come out for the Switch, meaning all the models would be in perfectly fine. Sooner or later someone would've pointed out that their coding is an absolute fucking mess and they free up countless gigabytes of space during development, allowing for more content and all the Pokemon. What went wrong during Pokemon Z? We may never know. But it fucked us all.
