That's the problem with time travel. It's completely nonsensical beyond "oh the professor who read the bullshit magazine that said they were from the past/future confirmed they are indeed from the past/future."
But if you had an ounce of critical thought you'd realize that doesn't make sense and if the Pokemon were actually from the past or future then there's nothing that really distinguished Paradoxmon from other past or future Pokes in this series, moreover there'd be no reason for them to be any different from the book.
