What that's really about, and I hope I don't fuck up my spoilers, is
Six was sent back in time to actually stop Pokemon from ceasing to exist. A bit before Six came along, there was a tear in the world that seeped a deep fog, turning once-sapient Pokemon into vicious, feral shells of their former selves. By stopping this fog and patching up the tear (something the Pokegods can't do because the more the fuck with the world, the more the laws of reality start to bend, ie Mystery Dungeons), Six alters the timeline to a future where humans and Pokemon exist, but then of course he has to disappear.
I'm still debating on the true end here. What I'm planning on doing at this point is, Remmy and Agdane climb some celestial tower akin to the Temporal Tower and end up convincing the gods to bring Six back. At first it seems there's no way to do it, but they get an idea from the pair. By creating a branch in time right at the moment where Six succeeds in saving the world, making one reality where he succeeds and one where he does not, Six is allowed to both exist in the future and in Remmy's timeline since he is supposed to be sent to the past if there are no Pokemon in the future. I know, it gets a bit wonky, especially with the time stuff, but it's what I got right now and I think it's better to work forward with something at least workable instead of being stuck forever trying to find something that's perfect.
