In ancient times, the Earth was overflowing with an unusual energy seeping out from cracks in the planet's crust. Exposure to this energy is what granted Kyogre and Groudon their Primal forms and allowed them to expand the sea and land. If Regigigas was at ground zero while this was all happening, it could have absorbed some of that energy and used it to help move the continents.
Still kind of sore they didn't give the Regis a bigger role in ORAS. Wouldn't even bother to give 'gigas its own chamber. Thanks, Game Freak.
