Pokeballs have never been explicitly stated as far as I'm aware, to involve the Pokemon always WILLINGLY choosing if they want to be be with you at the end of the day. In some cases yes, the Pokemon will willingly join you and the Pokeball will work without needing to hurt them as they don't fight off whatever effects these devices do these creatures. In most cases you beat up a Pokemon to a point where its so weak and tired its about to fall unconscious and cannot fend off the Pokeball's effects to contain them and then they get captured.
Nothing about this current system is about "Proving you worth" to a Pokemon, because you take the Pokemon's choice/agency away when you use Pokeballs to capture them, as its more about them being too tied to escape.
