For one, higher crit rates, higher dodge rates. They break out of paralysis and confusion and such easier.
You also get different dialogue in battle and you can pet them when they KO a pokemon.
Easiest way is this: Rub them a few times til' no more hearts appear. Next, feed them the highest quality poke puffs you have, you can feed up to 5. Then play 2 minigames, they will be hungry for 5 puffs again. Rinse and repeat.
Can also do little unique things with pokemon. I know Pancham would give me a high five if I held the cursor near his hand. Not sure about others.
