After you clear the first game and get into postgame territory, your partner feels like every other recruited Pokemon you have, and there's this slight sense of loneliness. Explorers was a little better about this during it's postgame though, since your partner is pretty integral to quite a few of the arcs afterwards like the Darkrai subplot.
