Gym leaders are always some of the most loved characters in every game and people love it when they play a bigger role, so why not make it so that you can have a little plotline with every one of them as you explore the world and their city? Shit, you wouldn't encessarily even have to battle them for it, although it would be an option for those than want to, of course.

Also, I always had this personal idea that at he beginning of the game you could have an option to either take a train to go meet the professor of the region for a starter pokemon, or you could faff about in the tall grass near your home townn with your mom and she helps you catch your first pokemon instead. You'd have a more common selection of pokemon but it could be fun and SOUL, and it wouldn't be too hard to find something special to add to them to make it worth your while.
