That said, my own thoughts on how to deal with the level issue would be, for starters... Don't.
Sure, you can plow through each region with your level 100 god-mons but I hope you have false swipe ready to capture new pokemon. And in the end it's your prerogative if you don't want to take the chance to level new teams.
The second thing I would consider for leveling is introducing lateral progression for level 100 pokemon, such as hyper-training and maybe some new systems (like even introducing ways to customize attacks a bit?)

I've actually thought a lot on how I would love to do a pokemon game set in familiar lands or even an MMO.
So this is stuff that's been on my mind.
