Animals in real life are not even on the same level as us, and haven't been able to display anything of the sort. Pokemon the other hand do it on the regular, everyone uses Alakazam, but I like Slowking as a better example. Slowking is not only intelligent, but wise as well its able to use its massive intelligence to whatever it wants while also advancing itself. When you've got a person with unquestionable intelligence, wisdom, and speaking abilities I don't think the world would call that Zoophilia. I honestly don't believe many would have issue with people having relationships with Pokemon like Slowking, Gardevoir, Alakazam, and maybe even Ditto. Apparently the Machoke line is accepted already, and they are not shown to be intelligent naturally, just strong people.
You are correct that the devs and writers did not initially write the story to have these creatures shown in the light of humans.... but they have developed their story to a point to where its become more of a norm, probably by accident.
