I'd probably also make it so that all gym battles and E4/champion battles function like the multiplayer - no items except held, everybody is scaled to Level 50/100 so that the battle is more about strategy than just grinding. The teams, obviously, would be hugely improved so that they've actually got some decent, challenging set ups and clever use of abilities. All of the Elite 4 and Champion have 5 or 6 Pokemon teams, and none of the gyms have any less than 4.
As lots of other people have said in this thread, a proper Pokemon league tournament with 16+ entrants in a bracket would be cool and way more interesting than the stale Elite 4, which could still be in the game for traditions sake but as a tucked away extra or something. I haven't thought through the details of it yet but I think it would be cool if there was a way to influence Gym leaders & E4 teams in post-game for the rematches - maybe some kind of trading mechanic, or their line-up changes based on how your battles went in the main quest.
I'm indifferent about the evil teams at the moment. I guess they could try making them interesting by giving them more gimmick style battles - I really liked the moment where the grunts gang up on you 5v1 in ORAS, even though it doesn't really go anywhere. We need more moments like that, or opponents you can't actually catch in-game like the mech idea they kind of dabbled in with the Pokestar Studios
