hate type pieces like this alleviate the issue of the prevalence of strong cards for people who don't indirectly run the hate cards by making the opponent think twice about running the strong cards
given that dark energy steamrolls deoxys decks, their presence will be diminished until people stop running deoxys, leading to people not running dark energy decks, at which point people start running deoxys more again
not the best solution, but it is a solution of sorts

yveltal and greninja can easily fit into standard decks, so you can run them with dark energy, but the nullify only counts while you have 2 on field
