Yes, it's cut content if they design the game with the intention of leaving it out. RBGY have the Professor Oak battles and even a few trades that were left in the games data and were updated to fit in with their re-releases, but they never made it into the game because they just didn't fit in with anything. Can you imagine if they kept that Mew trade in?
Where is it suggested that Hoenn would've had the Day/Night cycles in the game in the first place? The fact that you could set your time?
GBC and GBA games are completely different systems. If you were to make a Day/Night cycle for Hoenn it wouldn't be as simple as it would've been on the GBC believe it or not. The GBC's day/night system works because they can simply change the color palettes of tilesets and change a few textures here and there.
Hoenn didn't do this because it would've looked much sloppier thanks to the upgrade in consoles, they would instead have to recolor entire tilesets by hand instead.
There is a consistency problem, but cut content hidden inside of the game files is not one of them.
With the mach bikes, it genuinely depends on what kind of region and level design they're going for. Some may require different bikes for the vision while others may not.
