Red, Blue, and Leaf do appear and you do get to fight them a couple of times, but the overarching goal and final obstacle is Giovanni. He and his gym remain just as, if not more mysterious, to you than they do to the trainer from Pallet town in the Gen I games and their remakes.
You join Team Rocket hoping to make your way to the top to use that position for your own unspecified motives. Your actions as the player do influence the story a little bit as you, the player, imply what these motives are; as a few basic examples, if you remain completely loyal to Team Rocket and Giovanni, you don’t fight him and ultimately end up at his right hand instead of in his place, and your choices can also dictate whether Team Rocket continues in its current direction, gets even nastier, takes a turn for the better, or gets dissolved completely.
