I think I have a rough idea of what you wish to see for Pokemon fanfiction when taking into account for the physiological and instinctual differences of Pokemon out in both the wild and in a "civilized" setting such as those in Pokemon Mystery Dungeon games. I.E: Exploring how vastly different creatures of many different backgrounds whose species reflect their attitudes and upbringing would affect a developing a society, and the consequences of such impacting their developing to the point where such a civilization will vastly differ from that of what is typically seen in Pokemon fanfiction..
I.E: Like the beedrill line of Pokemon may be more focused on hive behavior and heavily hostile to most outsiders who are not a part of their hive.
Another example being the charizard line who could be characterized as being a proud and stubborn "race", driven solely to dominate others. If having gained sapience comparable to that of a human, perhaps their priorities would differ from that of a human.
